I'm working on an 06 that I couldn't get the top to go down on after having the battery unhooked. Thanks to this great site I found out about recalibrating the windows for that problem, and it worked great. Now I was working on the car with the top down and had to unhook the battery, now when I hooked it back up the driver side window control does not work for either side, the drivers door glass is in the lowered position and will not raise, but the passenger window control works fine, and the top will not go back up. When I go to raise it, the passenger window lowers if it is up and then nothing. Tried to unhook the battery a couple of times for 10-15 min. ea. and no luck. I there some other trick to get the windows and top working again? Thanks, Tom.

Sometimes it's the simple things have you checked to see if the package tray is properly secured in the trunk.
It sounds like the top has to be resynced.

The following diagnosis might be helpful if the vehicle exhibits the symptom(s) described in this PI.
Condition/Concern:
Anytime the battery is disconnected or if the battery is in a rundown condition and requires a charge such as in an extended storage period, the windows need to be initialized in order for the top to operate properly. The top will not operate and the windows express up and down will not function unless the window module knows the window position. This will occur anytime power is lost to the window module; for example, when the battery is disconnected.
Recommendation/Instructions:
To initialize the windows both doors must be fully closed, then push the window switches to the up position and hold for five seconds. Once the window module learns the window's position, the top will operate properly. If the door window express up or express down function does not operate, use the window initialization process before attempting any repairs.
Please follow this diagnostic or repair process thoroughly and complete each step. If the condition exhibited is resolved without completing every step, the remaining steps do not need to be performed.

You're right. If the windows aren't indexing, the top is NOT going to operate. You'll have to raise the roof manually until you get the window issue resolved. GM doesn't recommend disconnect the battery to force computer resets, though its worked for many folks. Starting the ignition or applying accessory power should issue a power-on reset.
The battery directly feeds the Driver Door Switch Assembly through a 10amp fuse (#25) located in the body control module under the passenger toe board. Check it for continuity.
Stupid question: Have you tried to re-index the driver door window with it in the lowered position? If yes, the fuse is even more worth checking.

Thanks everyone for your help and sorry for the delay getting back. It was just a fuse in the box in the passenger toe panel, I found the one in the engine bay and thought that was it, but wasn't aware that there was another one. I had the door panels off the car for painting and plugged it back in to raise the top and it must have popped the fuse then. Anyways, a quick re-cal. on the windows and back in business. Thanks again for the heads up, Tom.
